If you have a kitchen, I recommend a cottage, as you don't have to worry about that. At hot spring inns, you're often sharing things, but at these cottages, the kitchen is attached to the room. Furthermore, the hot spring (although there are shared ones) is attached to the room, so if you're uncomfortable being naked, I think this is a good choice. You can bring your own ingredients, and there is also a BBQ plan, so you can choose what you like. It even comes with a sauna, and the prices start from under 10,000 yen, so it's a good deal and I would recommend it to foreigners.
