If you're visiting Beppu Onsen, I recommend "Sennari." This is a special Ryokan (Japanese inn) that only accepts 8 groups per day. It's conveniently located near the station. The bath is 100% natural hot spring a small open-air bath, it has a great atmosphere. There are plans for meals such as Seki horse mackerel and Bungo beef, so you can choose whichever you like.

My friend and I stayed at this hotel. All rooms are independent guest cottages and each room has an open-air bath with free-flowing spring water, and there is also a private hinoki bath. The rooms were clean and the meals were hearty and very satisfying. The price is inexpensive for what you get, about 14,000 yen per person per night on a weekday in early November when I stayed.
